As hardware is programmed and from one kernel-version to the ext there may be different parameters for register programming that may cause this side-effect. Once I had problems with dual boot and nvidia kernel-driver (strange side effects when booting to windows from linux without power off). My experience tells me that there is normally no problem with this - except with broken hardware or malfunctioning firmware on absolutely non-defect hardware (e.g. with some older adaptec scsi cards).
