I'm not sure what you mean here. Are you talking about the shabang? IIRC, distutils is smart enough to replace it with the appropriate binary, so if you call setup.py like this:
python3.1 setup.py
The shabangs will have "python3.1" as well, and the associated libraries will be loaded from /usr/{lib,lib64}/python3.1.
