The libnotify version in Factory doesn't require gtk2-devel, that's the difference. The reason is that libnotify in Factory can be used with both gtk2 and gtk3 applications, so it's up to the application to know which one it wants to use. Your application should explicitly check for gtk-2.0 with pkg-config in configure, if it uses gtk2. So the configure script is likely broken. (Note that the libnotify behavior is... "interesting", to say the least; some might say it's wrong.
