It's a bit more complex :-) Since the applications are probably configured system-wide to autostart, making them not autostart requires a file to be created in the user config (that's why, when you unmark an app, a file is created). If you enable the application while it was disabled, then if the file is the same as the system-wide one, it will get removed (which is why you see it disappear).
