gnome-control-center brought up gnome-settings-daemon which loaded the settings for gnome to apply to gtk programs and confused you. For the keyboard layout, I suggest to use gnome-keyboard-properties to configure the layout, so that g-s-d will always apply the right one.
The keyboard is not a problem, the problem is just launching (not changing) GCC alters keyboard layout, fonts (!), icons, and loads permanently (from user POV) some applets. Don't you think, that program should always be tidy, and if not asked, don't do any harm to system. I didn't click "apply" or "OK", I clicked "close", no changes should be made.
