Wait for "Update Applet" (version 2.30.2) to notify of an update. In the concrete case this was today's critical php5 update which leads to an orange exclamation mark icon in the panel. 2. Open the Software Updates application by left clicking on the icon shown by Update Applet and see which package is involved. 3. Remove said package and close (via "Quit") Software Updates. 4. Notice how the icon still is an exclamation mark and how Update Applet indicates "There is 1 update available". I guess that's fine. 5. Open the Software Updates application again which indicates "All software is up to date." and confirm. 6. Observe how the icon still is an exclamation mark and how Update Applet indicates "There is 1 update available".
