Please check that Nepomuk uses the virtuoso backend. This means that you have
soprano-backend-virtuoso installed and that you have Nepomuk configured to use
the virtuoso backend.
This means you have
Used Soprano Backend=virtuosobackend
in .kde4/share/config/nepomukserverrc
The indexing is probably due to having strigi enabled to index your home
directory. This you can configure via systemsettings -> Desktop search
