I'm nearly sure it's not an issue in gnome-screensaver itself:
gnome-screensaver gets activated based on the fact that a session is idle. The
session is determined idle in gnome-session by using the Xsync extension and
the idletime counter there.

So my guess would be that in the scenario provided above, X doesn't correctly
change the idletime counter.
