Full IO wait time per se is fine for IO intensive workload. That's what the
computer is doing anyway - waiting for IO to progress. But there's a long
standing bug on x86-64 which hasn't been tracked down yet and your report seems
very similar.

I presume you're on x86-64, right? Can you please do the following?
1. Establish some kind of IO benchmark. Any IO intensive job you find to be
too slow should be fine. Repeat it several times with intervening "echo 1 >
/proc/sys/vm/drop_caches" and record how long it takes.
2. Boot with i386 live cd, mount the drive and repeat the tests and see if
there's any noticeable difference.
