Check your xorg.conf file whether it only has a /dev/input/mice device with explorer/ps2 configured, or additionally one with the synaptics driver. The default driver moved to kernel space, and these drivers do not seem to kick (i.e. reset) the mouse if it gets hopelessly lost. I found that suspending the machine (StR or StD) and resuming it was enough to get that one fixed. But of course this is something in the kernel mouse driver to be changed.
