Set the profiles dir as read-only so the clients can't write the profiles back. The logon script in netlogon should run regardless of profiles as long as samba is set to do so and the netlogon dir is specified correctly. Our LUG has a similar setup working at a local school. If you have either of them, remove the following:
logon path = \\%N\profile\%U logon home = \\%N\profile\%U
after the equals sign may vary, but those are the two lines that control if profiles are considered roaming. Typically it's only the first that controls the profiles but I've usually seen the later present when the first is as well. Also, Take a look at the Samba manual sold by O'Reilly, Chapter 6 contains everything needed for setting up typical operations, including profiles on a samba server. It's also available freely as a PDF file, but I recommend the purchase as it's well worth the money.
