This is how I dual boot my system and I've never had a problem. In this scenario, lilo is placed on the Linux boot partition and the NT-Loader is used to choose OS. It's real easy.
My setup is similar: I have win98, Linux and BeOS. I use the BeOS bootmanager since it looks lot cooler then LILO (nice looking menu, colors)! In order to boot Linux LILO needs to be placed on the Linux boot partition.
