There is _NOTHING WRONG_ with running SCSI and IDE in the same box. I'm doing it on this very box. I have done this for at least 10 years. IDE will boot first if you have older BIOS, if newer, you can select where your system will boot from. OR, you can boot from the IDE and have SCSI drives on line. This is an excelent what to run LINUX if you hate having to make a special driver at boot time for your system. Just load it to an IDE system then and the SCSI drives. IF you can't do this there is something wrong with the hardware or the seatback to keyboard interface.
I'd have to second this. I bought a PC with Win95 pre-installed on an IDE drive. Subsequently, I installed a SCSI card and drive and put Linux on it. LILO installed itself into the IDE MBR.
