Export as image, convert image to PDF. It sounds silly but PDF doesn't support transparency, only gradients. So Inkscape can't export it. If you need it only in a small spot, a trick is to export the element with the gradient as an image (put it into an individual layer, export just this layer) and then create a second SVG image which uses the image instead of the real element.
