If the nvidia driver is properly installed, you should be able to go back in to Desktop Effects and it should configure it properly for you. If that doesn't work, go to runlevel 3 (init 3 from a command prompt) then run sax2 -m 0=nvidia (Note that 0=Zero) Configure the display with 3d, then exit Sax2 and either issue "init 5" or restart the machine.
