That's what the UPS software is supposed to do.  I use apcupsd, but there's also nut.  It will leave the system running long enough to ride through short outages, but do a proper shutdown as the battery discharges. BTW, when we had a major power failure, several years ago, I got home from work just in time to hear my UPS shut my computer down.
