Just a thought, but have you looked into mplayer and mencoder? Mplayer is a video player with comes with an encoder (mencoder) that allows you to convert a video/audio stream from one format to another. In your case, you should be able to tell it to deal with just audio. If you type in: mplayer -ac help it should show you all of your installed (A)udio (C)odecs. You should then be able to use mencoder to do the rest of the work. I would imagine that if you can play the file with mplayer, you should be able to convert it. Check out the man page. I'm sure there are other ways to do this too. I haven't actually tried this, but it seems like it should work.
