I assume your second port uses a nonstandard setup so it works only after having been initialized by some DOS driver. Just look into /sbin/init.d/serial. Starting at about line 134 there is the manual configuration section. It's quite easy and commented in that file. You can specify any nonstandard I/O address or IRQ for your com ports.
