Try using another mouse, to see if it's a hardware problem. Also you could try your mouse in another computer. Also note that the problem could be in the comm port. I friend of mine's computer had a strange problem: his SVGA card often malfunctioned and didn't let the system boot, not even let the BIOS part. His diagnostics: the card was "slipping" inside the slot, and he had to open the PC and reconect the card everytime it happened. Could something alike be happening to you? (hope not...)
