That image makes me think you have more than one problem, and the YaST Software window may be at least partially a side effect of a bigger problem. That image looks like it was taken of a full desktop, but it's a 1024x576 pixel (still 16:9, same as 1600x900) image.
I checked the display setting from inside KDE and XFCE... both report the monitor as 1600x900. I ran the Hardware Probe module from YaST, and it shows the monitor resources as being 1600x900 as well. I don't know if it makes a difference or not... but this system has two video controllers - one is an Intel HD 4000, and the other is an nVidia NVS 5400M. Honestly I'm not really sure which does what, other than they seem to 'just work' and they give *very* good performance (by my standards, anyways) under Win 7 Pro. No problems yet under other distros (Mint, Scientific, etc.).
It may be that XFCE/Xorg and YaST are somehow out of sync on screen resolution. The systemsettings window seems appropriate for its surroundings, but the YaST Software window obviously is as you say, insanely small.
Has your $HOME been used with Gnome3 or a late version of Gnome2?
Nope. The first time I posted about this was after a fresh install of nothing but XFCE. Had to fool around with some partitions and what not (going for quad boot) and re-installed, this time with a default KDE install and then from the Software Manager installed the patterns for XFCE. Please save http://fm.no-ip.com/Share/xorg.conf-1600x0900x120 as /etc/X11/xorg.conf, restart X, run that same list of commands, then report back your overall results impression, a URL to your current /var/log/Xorg.0.log.old, a URL to your /var/log/Xorg.0.log generated upon starting X using the xorg.conf file, and a new screenshot URL that includes YaST2 Software Management. WRT subject, there's apparently nothing you can do to improve the situation. You might want to track progress of https://bugzilla.novell.com/show_bug.cgi?id=793565 by adding a CC for yourself. Its kind of a toss-up for me. I had been compensating by increasing the font size from 9 to 11 or 12, and with 120 dpi I can reduce that back to 10-11 comfortably... but some rather full tool bars (like bookmarks on Firefox) start looking kind of cramped again.

Compare your http://susepaste.org/images/88110174.png to my http://bugzillafiles.novell.org/attachment.cgi?id=517464 Your YSM window is the same height as mine, but 10% wider. Notice the fonts difference. I'm not sure whether the font family difference is entirely responsible, or yours is still carrying slightly larger than default sizes. Yours appears to still be using the default DejaVu Sans. Mine's using Google Droid Sans, which is close in height, but narrower at any given size, somewhat like the difference between Verdana and Tahoma. The YAS windows are the same width, so the Droid fonts are a better fit. Why your YAS icons are totally different from mine I have no idea, unless your default installation is using a different theme than mine, which has other themes & things pulled in by LXDE and some KDE apps.

I suppose there might be some improvement possible without that bug being fixed by using an alternate theme or adding some optional pattern.
