ExecStart directive can have multiple values (the second entry does not replace the first one), you need to assign empty value to clear it before your own value. Or use "systemctl edit --full".

Yep, on my TW system I even added a job just to test:
/etc/cron.d/user-per * * * * * per /bin/true
You are already logged in, so systemd user instance is already started and active.
The only way to avoid it is to remove pam_systemd from crond pam config.
