Yes, bz2 is preferable because the tarballs are smaller, and require less server space along with lower bandwidth to transfer. You can use bz2 files just like gz files, like so; Where you would normally type: tar xzvf linux-2.2.16.tar.gz You would now type: tar xIvf linux-2.2.16.tar.bz2 Both have exactly the same result. You will need bunzip2, which should be on your system, to uncompress it.
