Does the hwclock shutdown script maintain any information used by any systems other than hwclock itself?
No. (If you mean "hwclock shutdown script" to be /etc/init.d/boot.clock.) If chrony maintains the hardware clock / system clock relationship itself, chkconfig --del boot.clock and turn on chrony. But if chrony is only concerned with the system clock (as ntpd is), don't turn boot.clock off.
