It depends on what kind of scripts you want to right. For classic shell scripts there is no better book than Kernighan and Plaugher's "The Unix Programming Environment". If you are interested in Tcl, I can immodestly recommend "Effective Tcl/Tk Programming" by Addison-Wesley, coauthored by me. ;-)
One problem with all of the .*rc files is that they were done "ad hack" with no standard syntax. This was the problem that Tcl was created to solve.

Thanks. I have noticed on a few of the configuration files that they were written to get you up and running and that you should at some point write your own, avery nice departure from the windoze environment. I've found a book on the bash shell by O'reilly that looks pretty good, I guess it would be called the "fish" book. Is there a listing of the configuration files and what each one is for?
