I've seen exactly these symptoms when you start Thunderbird and it prompts for the "Security Device" password. The little pop-up window is easily lost behind other windows. Nothing else will happen with Thunderbird until you find the window and supply the password. You should be able to see the entry in the panel. One would think that a password prompt would be forced to the foreground on every virtual desktop, but such is life...
