xmodmap -e "pointer = 2 1 3" --> this works just fine if I run it in an xterm window once I have kde or fvwm up and running.
However, I would like to place it in the proper startup file so it automatically takes hold before starting a console window; and before starting an X server/windows manager combination. I would also like this to work when I log on either as root , or as a regular user.
Just add the line pointer = 2 1 3 to /usr/X11R6/lib/X11/Xmodmap. This way the setting is automatically loaded whenever you start X, regardless if you're root or some other user.
