Hello: Theoretically if the system use the ID you can change the order of your hard drives without any problems. The OS finds the disk no matter if it is plugged in as IDE1 or IDE2. Problems may arise at boot if the first drive has not a valid boot sector. You can override the ID by conventional /dev/hdx or /dev/sdx decriptors in /etc/fstab and lilo/grub, it still works.
