First, make sure to boot in verbose mode and observe all possible error messages for clues. You have to manually check all partitions with fsck - it's not clear if you did from what you wrote. If all partitions are correct and mountable, then I'd guess you have an error in the fstab file, like listing a partition in an usb drive that is not available.
