Is your /boot on the RAID array? If so, that's likely your problem.

But perhaps I misunderstood it....
Would it be advisable to just raid / and /home, or just /home, according to needs and preferences? Of course, that loses the possibility of booting from disk b when a goes bad, etc, etc..
