I ran into a similar problem with Suse 5.1 when there was "files" on the root partition that had the same name as a name required for the directory tree, you may want to check that (how that happened is another story). At any rate, the way I got around it is by reformatting the relevant partitions and basically starting over. The other option is to log in as root, and check what files are present in the root partition.
