filezilla has this feature, look under the "Transfer" pull down for Default file exists action.. and one of the upload options is to "transfer only if newer".
It will not however remove files on the remote site that have been removed from the source site.
Unison does have this ability to remove, which is optional. You can also control overwrite action.
But you really have to own both machines. Your hosting service may not let you install it. But if running your own servers its a great way to keep things in sync for a remote replicate of a local directory.
(Which, of course, is not the same as a backup).
I don't know of any hosting sites that support either rsync or unison. I have a couple of sites on GoDaddy which does not support either option.
