If I'm not mistaken, this is a GTK+3 theme issue now. You may have to edit the GTK theme you are using for hack the icon sizes the way you like (you may also check the LibreOffice icon themes to see if they provide any size options)
The issue being that with GTK+3 builds there was initially a great deal of problems with icon size and toolbar spillover because of the way that GTK+3 offloaded much of the sizing control to the new .css type themes used.
