You've encountered what seems to be a flaw in the design of the init.d bootup (and shutdown) procedures, but there are ways around it. The problem is that boot.local is executed first and there's no built-in "endboot.local" that's executed last. But you can create one, put it in the init.d directory, and point to it with symlinks such as S99endboot.local (look at the structure of /etc/init.d and the README to understand what this is all about).
