Well, I tried logging out, then logging back in again, but I still get links loading into separate windows, not separate tabs of the existing Konqueror window.
I haven't tried disabling pre-load into memory yet, but I don't see how that would help. Surely, the pre-loaded instance would get its settings from where I set them? Some conf file in /home/me/.kde presumably?

No from the problem I had. The pre load speeds things up but another must be loaded when one is run. Makes sense as it speeds ever konq open up. There must be a problem with saving settings. It had me tearing my hair out and the kde mail list was no help. Once in that state I can't be too sure what I did but it was very much on the lines I have suggested and it worked. Having multiple konq windows open definitely was a problem. That's my clearest memory. I had this experience on 9.3 and would have hoped that things have changed by now. You could try the pure kde mailing list at kde.org. It's very very quiet at the moment.
