I had a bit of an epiphany so I'm going to answer my own question. When you enable desktop effects, the "rotate cube" plugin over-rides the gnome keyboard shortcuts and that is why they no longer show up in "keyboard shortcuts" of the "Control Center". This is counter-intuitive to say the least but at least there is a logical explanation.
