It happens only on first start, and if you cancel that it will happen again. Once you say that is OK to run that application, the icon will change and you will never see that again.
And it keeps happening /each/ time I click on an app icons on the desktop
This was not clear from your original email. Happening once is normal... happening each time is not normal.
Anyway, I hope upgrading to a later release of KDE (4.4 ?) would solve this problem. Will try out Rajko's suggestion of deleting and creating fresh shortcuts for the apps also.
Another thought... since things worked ok in a "new" user.. ie you logged in as root and things worked normally... have you doen as I and many others have done and gone through incremental upgrades along the path from 4.0.3 to 4.3.1? If you have, have you at any point in that upgrade process started with a fresh KDE4 config? My system was bordering on unusable around the time I got to 4.3.0 alpha... I did a complete wipe of all KDE4 directories, forcing a complete reset to defaults after my KDE 4.3.0 update. The result is that most of these weird bugs - mainly the ones only I saw, and no one else was encountering - went away. I still see the common known bugs of course.... but the clean start for KDE4 cleared away the odd behavior like what you're encountering.... just a thought since you mentioned that logging in with another user seemed to work OK.
