[SLE] udma66 question

Hello all, I see on the support DB that lilo can't boot linux from a udma66 hard drive controller. My question is, are the disk geometries only messed up at boot time, or are they shot even after booting? If I boot from a floppy, will I still have problems? (I am still gathering the final pieces of my new machine - will be assembling it in a couple of weeks.
