I have notice similar behavior with my Bytelan KVM and it's apparently a common problem with Linux, if Z axis is enabled. I find I can clear the problem by switching to a command line screen and then back to the desktop.
Another "me, too". I had the SUSE box and a WinXP box connected using an older Belkin 2-port Omni kvm with my (also older) Logitech scroll mouse and it worked perfectly. I replaced the 2-port Omni with a fancier 4-port Belkin and the switch back to SUSE from any other box will work *once* (although the scrolling will no longer work going *up*, just *down*). The second switch will screw X up completely. I finally decided this was a "live with it" situation and just attached the mouse I like directly to the SUSE box and put another mouse on the Belkin.
