I've seen this kind of thing before with ssh specifically. I'm guessing you're using one of those cheap personal routers. Netgear maybe? Some of those routers choke on certain packets when ECN is enabled on the source and destination hosts. If this is what is happening, you should contact your vendor and ask for an updated firmware.
