Well, they are the exact same versions as I have on my laptop, and mine works on the videos I tried. So your packages are correct.

Well, no issue that I can see with them.
We have to look at something different. Maybe it is something specific with the videos you try to watch (mkv can hold many different type of videos). Maybe it is related to your video hardware, or your desktop.
My laptop has plain Intel video, and my main computer has nvidia with proprietary driver.
If the videos can be shared, we can try.
You can also try with other video players.
I have the same VLC version, but I have it from packman (also all other VLC related parts). I works perfect with all videos I have here, from the internet, from my mobile phone and from my cameras... Maybe you want to check if everything VLC is from the the packman repo.
