Honestly.. I've never tried. The native Linux version of Yahoo Messenger is horrible. I use Pidgin for IM instead... and any time I've needed to call anyone (PC-Phone or PC-PC) I use Ekiga (+ my VoIP provider) first, and where that doesn't work (such as when calling someone using Windows and Skype) I use Skype.
You could always try the Linux Yahoo Messenger and see if it allows you to call PC-PC.
