But this could be a big security failure on fetchmail. Thunderbird safely (I hope) secures passwords under a master password. Unless I missed something in the docs.

Something like what you suggest would do it, I guess. The file could be stored in tmpfs, so it is automatically destroyed on power down, or by a cron job if not accessed in some time.
