NO. THAT WILL NOT WORK. boot.local is common to ALL run- levels. Put that in your boot.local file, and your machine will just keep on rebooting!!
Couldn't you make some sort of "logical switch", like a little file, then set the file to 1 after running your program, then NOT reboot on the subsequent reboot if the file exists. Then the next time you want to do the cycle, have the file nulled out?
