Please test with KDE 4.8.2 (to be released in KDE:Distro:Factory in OBS tomorrow, and in KDE:Release:48 probably a day later, to make sure this is solved for you too.
We fixed a number of things that were wrong, but still have to change a few defaults to index fewer mail folders by default and make it easier to set the indexing flag for multiple folders at once, which will save more CPU and disk time.
