Then I thought about how to figure it out...
You say /etc/defaultdomain's contents are changed.
Try, as root, setting the immutable bit on the file:
sudo chattr +i /etc/defaultdomain.
Now when you reboot, **hopefully**, you will see an error message about how the file can't be written to (unless someone also toggles the immutable bit to write to it (which would be rather evil)).
That trick can fail some times :-P There is another one with AppArmour.
