Don't guess, Rajko ;). Those instructions are for server installations of mysql running system wide at boot. Akonadi runs in a user session like any other KDE app and spawns its own mysql process as a user using a custom config file* that starts mysql stripped down , without networking, communicating with Akonadi over a private socket. Effectively it should be as private and opaque to you as Kaffeine or Digikam's uses of sqlite. Thus, reconfiguring the system mysql with mysql_secure_installation will have no effect on Akonadi.
