Have you tried ffmpeg with libxvid? It actually runs slower in threaded mode (on the other hand, the mpeg codec runs faster). Converting with the xvid codec has to be run on one thread only, but you can convert several movies at the same time, one on each core.
It depends a lot on the programmer, the benefits of having several cores are not automatic.
