Generally yes. But pick a partitioner that upfront says it can do the particular filesystems involved and then Google it to check out the program's reputation and people's experience. Until a year or two ago, the linux support for writing NTFS was considered beta quality and often not enabled by default. This has changed recently, so be sure you have a recent version if NTFS is involved. Most of the FAT flavors are well supported. If you need to do this several times and mistakes cost real money, consider a commercial product.
