How old is the hard drive? It could just be that there was a problem installing the updates. Did the updates take place successfully? Was there a crash after the updates? Something I have done with hard drives that I was receiving error messages from was to do a disk image with a product like Acronis or Copy Commander, reformat the disk from scratch and then restore the drive image. This is a significant job and may not be practical with a 24/7 server unless you have a lot of alternative capacity. If the hard drive has SMART capabilities, you should be getting some warning message if there is a physical problem. I know - lots of possibilities.
