Look at udev. I use this for automatically mounting removable SATA disks. It is independent of the window system. The window system integration allows you to have GUI-based notifications and control of the device (via KDE or GNOME for example). udev is not interactive. For removing the disks, I use sudo and umount. This way users can unmount the disk. The problem here is that I guess they could unmount any disks that are not in use.
